Ipamorelin is a synthetic pentapeptide, H-Aib-His-D-2-Nal-D-Phe-Lys-NH2, and a GHS-R1a ligand. Three of its five residues are non-standard. Aib (α-aminoisobutyric acid) has two methyl groups on its α-carbon and no stereocentre; D-2-Nal is 3-(2-naphthyl)-D-alanine, which carries a naphthalene ring; and D-Phe is the D-enantiomer of phenylalanine. The C-terminal lysine ends in an amide.
The catalogue lists CAS number 170851-70-4, the molecular formula C38H49N9O5 and a molecular weight of 711.85 g/mol. The naphthyl and phenyl rings absorb strongly in the ultraviolet, which suits HPLC detection. A diastereomer with an L-residue in place of a D-residue has exactly the same mass, so chromatography rather than mass spectrometry is what separates the two. Each presentation is supplied as a lyophilised powder in a sealed vial.
The five residues are Aib1, His2, D-2-Nal3, D-Phe4 and Lys5, written compactly as [Aib]H[D-2-Nal]fK-NH2. Only histidine and lysine are coded L-amino acids. Aib, α-aminoisobutyric acid, is achiral because its α-carbon carries two identical methyl groups. D-2-Nal, 3-(2-naphthyl)-D-alanine, is an alanine bearing a naphthalene ring, and D-Phe is the mirror-image form of phenylalanine.
Two D-centres sit side by side, at positions 3 and 4. Swapping either for its L-form gives a diastereomer of identical formula and mass, so the stereochemistry is checked by HPLC retention, or by chiral amino acid analysis after hydrolysis, rather than by mass spectrometry.
Histidine at position 2 is the chain's only residue with an imidazole ring and lysine at position 5 its only side-chain amine; with the N-terminal amine of Aib they are the three sites that take up protons in electrospray.
The N-terminal Aib keeps a free amine, and the C-terminal lysine ends in an amide, -NH2, so the chain has no free carboxylic acid. Its basic groups are the N-terminal amine, the lysine side-chain amine and the histidine imidazole, with no acidic side chain to balance them.
The calculated net charge near pH 7 is about +2.2, which makes ipamorelin strongly cationic. The naphthyl ring of D-2-Nal and the phenyl ring of D-Phe are large, flat aromatic groups that give the short chain both hydrophobic retention in reversed-phase HPLC and a strong ultraviolet signal.
The monoisotopic mass is 711.3857 Da, so the [M+H]+ ion is expected at m/z 712.3929 and the [M+2H]2+ ion at m/z 356.7001. The formula C38H49N9O5 and the average molecular weight of 711.85 g/mol refer to the free peptide; a salt form weighs more per mole without changing the peptide's own mass.
Because Aib has no α-hydrogen it cannot epimerise during synthesis, so the stereochemical checks concentrate on the two D-residues and on the L-histidine and L-lysine.
Reversed-phase HPLC, read where the naphthalene ring absorbs or around 214 nm, gives purity as the main peak's share of total peak area and resolves the D/L diastereomers that mass spectrometry cannot. The material is a white to off-white lyophilised solid in a sealed vial. The sealed vial is stored at 2–8 °C short term, or at −20 °C and below for long-term storage, protected from light and away from repeated freeze-thaw cycles.

Read the Learn article711.3857 Da, calculated from the formula C38H49N9O5. The [M+H]+ ion is expected at m/z 712.3929 and the [M+2H]2+ ion at m/z 356.7001, against an average molecular weight of 711.85 g/mol. A salt form, such as an acetate, weighs more per mole but gives the same ions.
3-(2-naphthyl)-D-alanine: an alanine whose side chain carries a naphthalene ring, in the D-configuration. It sits at position 3 and gives the peptide much of its ultraviolet absorbance and hydrophobic character.
α-aminoisobutyric acid, the N-terminal residue. It has two methyl groups on its α-carbon, so it has no stereocentre, and it is not one of the twenty coded amino acids.
170851-70-4, the number CAS Common Chemistry records for this structure, with the molecular formula C38H49N9O5. PubChem lists the compound as CID 9831659.
About +2. The free N-terminal amine and the lysine side chain carry positive charges, the histidine adds a little more, and the amidated C-terminus and the absence of acidic side chains leave nothing negative to balance them.
Two: 3-(2-naphthyl)-alanine at position 3 and phenylalanine at position 4. Histidine and lysine are L-residues, and Aib has no stereocentre at all. An L-form at either position gives a diastereomer of identical mass, so HPLC retention, or chiral amino acid analysis after hydrolysis, confirms the configuration.
Its naphthalene and phenyl rings absorb ultraviolet light strongly, well beyond what a five-residue chain of coded aliphatic residues would give, so the main peak and its related substances are easy to quantify.
