SS-31 is a synthetic tetrapeptide, H-D-Arg-Dmt-Lys-Phe-NH2, of the aromatic-cationic class: basic and aromatic residues alternate along the chain. Dmt is 2′,6′-dimethyltyrosine, a tyrosine with two methyl groups on its aromatic ring; the N-terminal arginine has the D-configuration, and the C-terminal phenylalanine ends in an amide. Its three basic groups are the arginine guanidine, the lysine side-chain amine and the free N-terminal amine, and the amide terminus carries no negative charge, so the molecule is strongly cationic at neutral pH.
The catalogue lists CAS number 736992-21-5, the molecular formula C32H49N9O5 and a molecular weight of 639.79 g/mol. Short, highly charged peptides like this are retained weakly in reversed-phase HPLC without an ion-pairing agent, and they give intense multiply charged ions in electrospray mass spectrometry. Each presentation is supplied as a lyophilised powder in a sealed vial.
The four residues are D-Arg1, Dmt2, Lys3 and Phe4, written compactly as r[Dmt]KF-NH2, where the lower-case r marks D-arginine. Dmt, 2′,6′-dimethyl-L-tyrosine, is a tyrosine with one methyl group on each side of the ring carbon that joins the side chain; as a free amino acid it has the formula C11H15NO3 and a molecular weight of 209.24 g/mol.
The chain alternates charge and ring: a basic arginine, an aromatic Dmt, a basic lysine and an aromatic phenylalanine. D-Arg1 is the one D-configured residue, and a diastereomer with L-arginine in its place has the same mass, so chromatography or chiral amino acid analysis, rather than mass spectrometry, confirms the configuration.
The two methyl groups of Dmt sit on the ring carbons either side of the side-chain attachment, which makes Dmt 28 Da heavier than tyrosine and more hydrophobic.
The N-terminal D-arginine keeps a free amine, and the C-terminal phenylalanine ends in an amide, -NH2, so the chain has no free carboxylic acid and no acidic side chain. Its positive groups are the arginine guanidine, the lysine side-chain amine and the N-terminal amine.
The calculated net charge near pH 7 is about +3, a high charge for a four-residue chain. That charge density explains its weak retention in reversed-phase HPLC without an ion-pairing agent, and its readiness to form doubly and triply protonated ions in electrospray.
Without an acidic group anywhere in the chain, the peptide stays cationic across the pH range of a typical reversed-phase separation.
The monoisotopic mass is 639.3857 Da, so the [M+H]+ ion is expected at m/z 640.3929, the [M+2H]2+ ion at m/z 320.7001 and the [M+3H]3+ ion at m/z 214.1358. The formula C32H49N9O5 and the 639.79 g/mol molecular weight refer to the free peptide; an acetate or trifluoroacetate salt weighs more per mole.
Tandem mass spectrometry reads the four residues in order from the fragment ions, and the Dmt residue, 28 Da above tyrosine, is easy to place among them.
Reversed-phase HPLC with an ion-pairing mobile phase, read around 214 nm or where the Dmt and phenyl rings absorb, gives purity as the main peak's share of total peak area. The material is a white to off-white lyophilised solid in a sealed vial. The sealed vial is stored at 2–8 °C short term, or at −20 °C and below for long-term storage, protected from light and away from repeated freeze-thaw cycles.

Read the Learn articleYes. SS31 is another spelling of SS-31: the tetrapeptide D-Arg-Dmt-Lys-Phe-NH2, catalogued under CAS number 736992-21-5 with the formula C32H49N9O5.
639.3857 Da. The [M+H]+ ion is expected at m/z 640.3929 and the [M+2H]2+ ion at m/z 320.7001, against an average molecular weight of 639.79 g/mol for the free peptide.
That aromatic and basic residues alternate along the chain: D-arginine, dimethyltyrosine, lysine and phenylalanine. The result is a short peptide with two ring systems and three positive charges. Dmt, 2′,6′-dimethyltyrosine, carries two extra methyl groups on its ring, 28 Da more than tyrosine.
About +3, from the arginine guanidine, the lysine side-chain amine and the free N-terminal amine. The amidated C-terminus and the lack of acidic side chains leave no negative charge to offset them.
736992-21-5, with the molecular formula C32H49N9O5 and a molecular weight of 639.79 g/mol. PubChem lists the compound as CID 11764719. The formula and molecular weight refer to the free peptide; a salt form weighs more per mole.
The N-terminal arginine. Dmt, lysine and phenylalanine are L-residues, and a diastereomer with L-arginine has the same mass, so HPLC retention confirms the configuration.
Because a four-residue chain with three positive charges is very polar and is retained only weakly on a reversed-phase column. An ion-pairing agent in the mobile phase pairs with those charges and gives a well-retained, quantifiable main peak.
